I have purchased legit copy of the kickstart ROM 3.2.1 and was wondering if a person wants to permanently flash it to their firebird directly how does a person do that?

This is very easy. You use the CLI command "apolloflash" for doing this. You just run in CLI "apolloflash mykickfile"

Sorry to ask this...is apolloflash integrated into the core itself or it need to boot first in apolloOS?

It is an AmigaDOS executable so it has to be run on a cli/shell window either under AmigaOS or ApolloOS
