Hello,
 
  how can I flash the Apollo V4 with a Amiga Kickstart Rom-file?
  How Can I use the Kick40068.A1200 file in Quartus II Programmer?

Must I convert this file that I can use it in Quartus II Programmer?

There is a utility that comes with the SAGA drivers called "vampireflash".  You can install the rom from the V4 directly.
